Along with fellow Miami Dolphins teammates Richie Incognito and Mike Pouncey, John Jerry bullied and harassed teammate Jonathan Martin, an unnamed teammate, and an assistant trainer during the 2012­–13 season.

According to an independent report commissioned by the NFL and prepared by Ted Wells and his team at the law firm Paul, Weiss, the harassment included "repeatedly and persistently" making "graphic, sexually explicit comments about Martin's sister," sexual comments about Martin's mother (including that Jerry was going to have sex with Martin's sister and mother at the same time), homophobic slurs, racial epithets, and "improper physical touching."

The "improper touching," described in the report, was allegedly committed by Incognito, Jerry, and Pouncey on an unnamed player "in a mockingly suggestive manner, including on his rear end, while being taunted about his supposed homosexuality." According to Martin, on one "particularly disturbing occasion, Pouncey physically restrained Player A, and, in full view of other players, jokingly told Jerry to 'come get some pussy,' and that Jerry responded by touching Player A's buttocks in a way that simulated anal penetration." Jerry and Pouncey both denied this allegation.

The harassment eventually caused Martin to leave the Dolphins and contemplate suicide. No disciplinary action was taken against Jerry by the NFL.

A little over a month after the Wells report was released, Jerry signed a one-year contract with the New York Giants in March 2014, and he re-signed with the team again in 2015.
